Subject: Device Manager question marks

Greetings, recently complete my gaming system build. The PC has an ASRock Extreme x99 mobo, Intel i7 Haswell processor and 16GB DDR4 RAM & the OS is 64-bit Win7, for starters. Things are running pretty well, posting on boot-up, no lockups/crashes but I have noticed an awful lot of base system device errors in windows device manager (screenshots attached). I've read up on flashing the BIOS and have downloaded the latest drivers onto a bootable USB drive. My concern is, is it fine to go ahead and perform the instant flash even after everything else (files, apps, etc.) is installed? Will I need to reinstall/reconfigure anything or will the flash take care of the exclamation marks? Thanks!
